Integrative cancer bioinformatics: Postdoc position

Written by LOWONGAN KERJA TERBARU on 06:36

=======================================

Integrative cancer bioinformatics: Postdoc position.

=======================================

About the position:

==============

Basic cancer research through the development of appropriate model systems

such as mice, rats and cell lines is a field of special interest within the

Netherlands Cancer Institute. Ultimately, the goal is to combine this

information with human tumor data in order to deliver personalised treatment

to patients.

Recent developments in high-throughput genomic technologies have made it

possible to significantly further this research by unraveling the role of

large numbers of genes in important cellular processes. These technologies

include, amongst other, high-throughput high content screening (HTHCS) and

insertional mutagenesis screens.

In HTHCS, a large RNAi library in combination with cell-based assays,

fluorescence-based reagents, automated fluorescence microscopy and image

analysis are employed to study complex cellular phenotypes. In HTHCS one can

study the consequence of inactivation of large numbers of individual genes,

in a collection of individual cells, measured by multiple cellular

parameters.

In retroviral insertional mutagenesis, retroviruses integrate in the genome

of (genetically manipulated) mice, causing tumors by either activating

oncogenes of de-activating tumor suppressors. By studying the genomic

distribution patterns of the viral integration sites and the gene expression

of associated tumors, valuable information about genes and pathways involved

in tumorigenesis can be obtained.

Each of these technologies generates large, heterogeneous, complex datasets.

Currently, many of these datasets are simply employed to extract an

interesting new hit (e.g. a putative new oncogene) from a screen. By

performing an integrative analysis of the data we want to work towards

developing a 'systems level' understanding of the pathways and processes

involved in tumorigenesis. The computational challenges that need to be

addressed include the development of: 1) integrative models for 'experiment

specific' data and 'experiment independent' data to identify pathways and

interactions between pathways relevant to tumor development; 2) approaches

to associate (perturbations to) the identified pathways to phenotypic

outcomes; 3) cross-species comparisons to translate findings from model

systems (cell lines and mouse models) to the human system, and integration

of the findings from model systems with data from human tumors to predict

outcome and therapy response.

About the candidate - requirements:

===========================

Ph.D in a relevant computational discipline such as Computer Science,

Statistics, Engineering, Applied Mathematics or Physics with experience in

Bioinformatics and/or Machine learning. Applicants that hold a Ph.D in the

life sciences, but with substantial experience in bioinformatics are also

encouraged to apply. The researcher appointed in this position will function

as a liaison between the Bioinformatics group and the research groups within

the Netherlands Cancer Institute performing the screens.

About the employer:

===============

The position is embedded within the Bioinformatics and statistics group lead

by Dr Lodewyk Wessels (http://bioinformatics.nki.nl). This group closely

collaborates with the groups of Drs Rene Bernards, Roderick Beijerbergen,

Anton Berns, Maarten van Lohuizen and Laura van 't Veer on the topics listed

above. The candidate will also be closely interacting with these groups on

the relevant topics. Research in the Netherlands Cancer Institute covers all

major areas of cancer research, with special emphasis on mouse models, mouse

(reverse) genetics, cell biology, immunology, translational research

requiring close collaboration between clinical and basic scientists and

epidemiology and psychosocial cancer research.

Employment conditions:

PhD-researcher in Cellular Immunology - Utrecht University

Written by LOWONGAN KERJA TERBARU on 18:50

PhD-researcher in Cellular Immunology (1,0 fte) Utrecht University, Faculty
of Veterinary Medicine (Utrecht), 38 hours per week

Job description
------------------------------
The research position is part of a large research project of a Dutch
consortium on the restoration of a failing cellular stress response in aging
people and specific patient groups, funded by IOP-Genomics, SenterNovem. The
initial project, Helping Health: boosting the cellular defence system is now
in its fourth year, while a follow-up 4-year project (with the available
position) soon will start.

The consortium is a collaboration between the Faculty of Veterinary Medicine
and the Department of Chemistry (Cellular Protein Chemistry, Prof I.
Braakman) of Utrecht University, Biomolecular Chemistry, Radboud University
Nijmegen (Dr N.H. Lubsen) and Radiation and Stress Cell Biology, University
of Groningen (Prof H.H. Kampinga). Additionally, a group of 8 industrial
partners is involved.

In eukaryotes both the heat shock response and the unfolded protein response
provide cells normally with an increased set of chaperones (heat shock
proteins, Hsps) either to refold damaged cellular proteins or to target them
for degradation by the proteasome system or for degradation through
chaperone mediated autophagy. The latter pathway (including presentation via
MHC class II molecules) plays a role in the induction of regulatory CD4 T
cells reactive towards Hsps resulting in suppression of chronic inflammatory
diseases. Given the role of the stress system in immunity, a relative
deficiency of the stress response likely predisposes to chronic inflammatory
disease.

At the division of Immunology we wish to elucidate the effect of enhancing
the cellular stress response via induction of heat shock proteins within
immunological relevant cell types and the subsequent effect on immune
regulation and restoring immune homeostasis via regulatory T cell induction
both in in vitro studies and in experimental models of chronic inflammation,
such as arthritis and allergies.

Keywords: heat shock response, stress proteins, chronic inflammation,
regulatory T cells.

PhD in Joint dynamic routing in wireless, The Hamilton Institute

Written by LOWONGAN KERJA TERBARU on 05:47

website link:
http://www.hamilton.ie/phd-position-joint-dynamic-routingcoding-in-80211-wireless-networks

PhD Position: Joint dynamic routing/coding in 802.11 wireless networks

Applications are invited by well-qualified applicants for a PhD position in the area of dynamic routing and coding for 802.11 wireless networks.

Wireless networks are fundamentally different from wired networks in a number of respects. A key difference is that transmissions are inherently broadcast in nature. We are interested in taking advantage of this to develop powerful new approaches for dynamically routing packets through multi-hop wireless networks. By opportunistically exploiting reception of packets at neighbouring stations, initial tests indicate that gains of x5 or greater in network capacity can potentially be achieved. However, it is not sufficient to consider just capacity, but also quality of service and so our interest is in development optimal algorithms that meet specified quality of service constraints. There is an intimate interaction between broadcast transmission and the choice of coding used. Joint design of routing and coding is therefore also expected to play a key role. Fountain codes and related methods, are very natural in this context.

The candidate should hold a BSc in Engineering/CS or a related field, and have strong analytic skills. Some background in networking, optimisation, and/or coding theory is desirable but not essential.

More information on the networking group at the Hamilton Institute is available at www.hamilton.ie/netlab/. The Hamilton Institute is committed to research excellence. These posts offer an exciting opportunity for successful candidates to tackle fundamental research problems within a stimulating multi-disciplinary research environment with state of the art facilitiesand strong links to the international research community.

Stipend: €21000 (tax free)

To apply, candidates should submit a detailed CV, motivation letter, and the names and addresses of two referees for letters of recommendation to: hamilton@nuim.ie. Informal enquiries to Prof. Doug Leith (doug.leith@nuim.ie).

Institute Of Ophthalmology, University College London Dorothy Hodgkin
Postgraduate Studentship

*UCL INSTITUTE OF OPHTHALMOLOGY / INSTITUTE OF NEUROLOGY*

Pressure damage to the optic nerve head in glaucoma is the most common cause
of irreversible blindness and is currently incurable. Recent experimental
work has demonstrated that an adult stem cell, the olfactory ensheathing
cell, can structurally and functionally repair spinal cord tract and root
injuries, and that these cells also stimulate the regeneration of optic
nerve fibres. This PhD project will investigate transferring the application
of these cells to optic nerve damage. The student will be supervised by
Professor P T Khaw (UCL Institute of Ophthalmology) and Professor G Raisman
(UCL Institute of Neurology).

Applicants should have a first class honours degree or equivalent in a
related subject. The studentship can only be awarded to students from India,

PhD student position in air quality modeling in Switzerland

Written by LOWONGAN KERJA TERBARU on 06:05

The Paul Scherrer Institut is a centre for multi-disciplinary research and
one of the world's leading user laboratories. With its 1200 employees it
belongs as an autonomous institution to the Swiss ETH domain and
concentrates its activities on solid-state research and material sciences,
elementary particle and astrophysics, energy and environmental research as
well as on biology and medicine.

The Laboratory of Atmospheric Chemistry (LAC) is engaged in air quality and
climate research by field studies, smog chamber experiments and chemical
transport models.

We are offering a*** PhD Student* position in the field of*** Air quality
modeling*
The chemical composition of particulate matter was recently measured and
analyzed in several field campaigns at different locations in unprecedented
detail. This provides a unique opportunity to evaluate 3-dimensional
photochemical models including emissions, meteorological transport, gasphase
and aerosol chemistry. The challenges are on the one hand to get the
boundary layer meteorological processes right on the other hand to get the
emissions right. Recent research has shown that one also needs to revisit
the assumptions concerning the formation processes leading to secondary
organic aerosols.

The project will focus on aerosol formation processes in Switzerland and
Europe. An intensive collaboration is planned with another PhD student
focusing on meteorology and with a Canadian research group. A competitive
Salary will be available.

*Your tasks***

- Use the meteorological models MM5 and/or the Alpine Model (aLMo) in
combination with the chemical transport model CAMx in various
configurations

- Improve the gaseous emissions, e.g. concerning biogenic
sesqui-terpene emissions
- Improve the primary aerosol emissions (especially from
domestic wood burning)
- Use and/or develop new schemes to represent the secondary
organic aerosol formation in an appropriate manner (2)
- Test and evaluate the model versus various available and new
data sets
- Present the results at workshops, conferences and in
peer-reviewed journals

*Your profile***

You have a master/diploma degree in atmospheric science, meteorology,
physics, chemistry or environmental science. Ideally, you already have some
experience in meteorological or air quality modeling. Programming and
computer skills are crucial. Good communication skills in English are
required and in German beneficial.

*We are looking forward to your application*
